Help! Epson Perfection Problems. ?

I have an epson perfection 4490 Photo scanner which I bought to use to scan medium format transparencies for my website. My slides look great, the scans look really crappy. I’ve been scanning at 2400 and 3600 dpi, and 48bit color. The output I have been leaving at original. The scans look pretty bad, color is way off and, it looks muddled and washed out on top of being really pixelated. Any advice? I’m going nuts.

First of all set Output to the required size, not the original. Next set the resolution required for the required size say 300 dpi. 48bit color might seem a superior option but 24bit is perfectly acceptable most of the time.
Check that your scanner is creating files using the same color space as the one you are viewing them in, it makes sense to have them matching. You can adjust the color space in your scanning software and depending on which image editing program you are using you can adjust the color space it uses also so that they are both matching. If in doubt which color space to use simple RGB is pretty universal.
